Etholiad Cynulliad Cenedlaethol Cymru, 1999 oedd yr etholiad cyntaf ar gyfer Cynulliad Cenedlaethol Cymru a cynhaliwyd ar 6 Mai 1999. Pleidleisiodd 46.3% o'r etholwyr. Er mai'r Blaid Lafur a enillodd y nifer fwyaf o seddi, ni enillont ddigon o seddi i ffurfio llywodraeth mwyafrif, ac yn hytrach crëwyd clyblaid gyda'r Democratiaid Rhyddfrydol. Bu'r etholiad yn nodweddiadol am y lefel uchel o gefnogaeth enillodd Blaid Cymru, gyda'r canran uchaf o'r bleidleisiau ar hyd Cymru mewn unrhyw etholiad erioed, ac hyd 2011, eu nifer uchaf o'r seddi yn y Cynulliad.
