該大學由蘇克雷天主教大主教克里斯托巴·德·卡斯提亞-薩莫拉（Cristóbalde Castilla y Zamora）於1677年建立。在19世紀中葉關閉之前，它主要是用於訓練天主教神父。 秘魯政府於1959年將其重新開放為國立大學。
1960年代和70年代，大學成為共產主義組織（包括秘魯共產黨 (光輝道路)）的溫床。
