San Juan County er et fylke i den amerikanske delstaten Washington. Det ligger nordvest i staten og det grenser mot Whatcom County i nordøst, Skagit County i øst, Island County i sørøst, Jefferson County i sør og mot Clallam County i sørvest.

San Juan Countys totale areal er 1 609 km² hvorav 1 156 km² er vann. I 2000 hadde fylket 14 077 innbyggere og administrasjonssenteret ligger i byen Friday Harbor som også er fylkets største by. Fylket ble grunnlagt i 1873 og har fått sitt navn etter øya San Juan Islands.
