Puhja kirik (ka: Puhja Püha Dionysiuse kirik) on kirik Puhja alevikus, Elva vallas, Tartu maakonnas. Varem jäi kirik Puhja kihelkonda. Kirikut kasutab Puhja kogudus.
Gooti stiilis kivikirik ehitati aastail 1495–1499. Võimalik, et varem asus samas puukirik, mille ehitamisest 500 aasta möödumist on meenutatud 1862. aastal. Puukirik rajati tõenäoliselt samal ajal kui Kavilda linnus (Kawelecht) Tiesenhausenite poolt. Paika on esimest korda mainitud 1397. aastal (Pujen).
Kirik on üks kolmest Lõuna-Eesti kõige vanemast kirikust ning on arvatud riiklike muinsusobjektide nimekirja. Kirik ehitati algul kolmelöövilise kodakirikuna, mis 1627. aastal osaliselt hävis. Säilinud on rikkalik konsooltorniga (hävinud osad asendatud puitdetailidega) läänefassaadi kujundus.
Kirik on hea akustikaga ja seal korraldatakse nii kohaliku kui ka ülemaakonnalise tähtsusega kontserte. Kirikus asub haruldane mehaaniline Müllverstädti orel (ehitatud 1882). Kiriku juures on vana ait.
1999. aastal tähistati Puhja kivikiriku 500. aastapäeva.
