Roedd y Sistersiaid, neu'r mynaich gwynion, yn gymuned fugeiliol, yn gwarchod defaid a gwartheg ar eu hystadau er mwyn cynnal eu cymuned grefyddol a diwylliannol.
Nid oes sicrwydd ynglŷn ag union ddyddiad sefydlu'r abaty, ond dywedir iddo gael ei sefydlu o gwmpas y flwyddyn 1164, dan nawdd yr Arglwydd Rhys, tywysog Deheubarth. Ffynnai'r sefydliad yn y 12g fel canolfan diwylliant a pheth gyfoeth; yma hefyd y cyfansoddwyd un fersiwn o'r cronicl enwog Brut y Tywysogion. Galwodd Gerallt Gymro a Baldwin, Archesgob Caergaint yn Ystrad Fflur yng ngwanwyn 1188 ar eu taith trwy Gymru. Teithiasant yno o Bont Steffan. Dywed Gerallt eu bod wedi treulio'r nos yn yr abaty ond yn anffodus nid yw'n manylu ar y croeso a gafwyd. Roedd yr abad Seisyllt yn ddigon da i dywys y ddau ar weddill eu ffordd i'r gogledd.[1]
Dioddefodd yr abaty beth difrod yn ystod rhyfeloedd y 13g; yn arbennig gan ymgyrchoedd Edward I, brenin Lloegr, yn erbyn Llywelyn ap Gruffudd, Tywysog Cymru. Yn fuan wedyn, difrodwyd rhan o'r abaty gan dân a achoswyd gan fellten. Gwanwyd y sefydliad gan y trychinebau hyn, ac yn diweddarach gan y Pla Du, ac mae'n ymddangos nad adferwyd y niferoedd ynddo.
Dywedir i'r bardd Dafydd ap Gwilym gael ei gladdu yma ym 1380 dan ywen hynafol sydd yn parhau i dyfu yno heddiw.
Erbyn y 15g, fe ddioddefodd yr abaty o weithgareddau milwrol y Saeson yng Nghymru, a lleihawyd y gymuned i saith mynach. Diddymwyd yr abaty ym 1539 fel rhan o ymgyrch Diddymu'r Mynachlogydd gan Harri VIII, brenin Lloegr. Gwerthwyd rhai o'r tiroedd amaethyddol, a throsglwyddwyd tir yr abaty i deulu Stedman. Yn y cyfnod hwn, dymchwelwyd rhannau sylweddol o'r adeiladau a defnyddiwyd y cerrig at ddibenion adeiladu eraill.
Yn y 19g, tyfodd diddordeb yn yr adfeilion fel atyniad i deithwyr, yn arbennig dan ddylanwad Stephen Williams, y peiriannydd rheilffyrdd.
Ceir yma hefyd groes eglwysig a gerfiwyd o garreg yn y Canol Oesoedd ac a leolwyd y tu allan i'r wal allanol; cyfeiriad grid SN746657. Mae hi'n 1.5 metr o uchder, .05m o led a thewder o 0.12m.[2]
Mae adfeilion yr abaty wedi ysbrydoli sawl llenor. Y gerdd enwocaf amdano, efallai, yw 'Ystrad Fflur' gan T. Gwynn Jones, a gyhoeddwyd am y tro cyntaf yn 1926 ac ddaeth yn ddarn adrodd cyfarwydd i blant ysgol ledled Cymru. Dyma'r ddau bennill cyntaf:
Mae adfeilion yr abaty yng ngofal Cadw ac yn agored i'r cyhoedd am dâl yn yr haf ac am ddim yn y gaeaf. Mae'r mynediad oddi ar y ffordd B4343.
Rhan fwyaf trawiadol yr abaty, y rhan sydd wedi goroesi orau, a'r ddelwedd a ddefnyddir yn fwyaf cyffredin ohono, yw'r porth gorllewinol. Mae'n nodedig oherwydd ei saernïaeth gain. Mae hefyd yn bosibl gweld olion seiliau'r abaty cyfan a chael syniad o ddyluniad y cyfan. Mae rhywfaint o'r addurniadaeth a rhai teiliau llawr addurnedig wedi goroesi.
